It'd be one thing if she'd said 'perhaps something that happened during his confrontation with Charles caused them to die', but she very much did not; she said Lelouch killed them, with the active form of the verb.

Regardless, of course, my note very much stands. In the TV series, there's nothing wrong with the World of C at any point. Even for fans who don't want to believe that C.C. was speaking to Lelouch in the World of C at the end of the final episode, exactly as she used to speak to Marianne in the World of C, Miraculous Birthday and Re; both show a World of C that's intact and functioning just fine as a place from which the dead can watch the world of the living. So, this is still a definite, inarguable split from that universe.

In a way, when Lelouch requested for the future/tommorow the deities got disintegrated, since religion is like wishing for the past or looking back,so the deities got dispersed along with the sword.Hence, the "killed god" thing.

My intent with the translation note was to basically put something of a [sic] on C.C.'s line, so that readers would know the error here (whether a continuity error or an error on C.C.'s part) is in the text, rather than being introduced by my translation.

We already know they made several other creative choices for this reason.
("Removing" Kallen's romantic interest in Zero/Lelouch because they wouldn't have the time to "do it justice", though they seem to have forgotten about that decision by the third movie since they still have her kiss him to say goodbye*.) (Having Shirley and Lelouch "casually" dating in the first movie so that she could be the one to notice him acting suspiciously, out of a concern that audiences might think Lelouch was being "too careless" if multiple characters noticed suspicious behavior...)
And, put bluntly, everything that leads to Shirley's death? Would have taken up a lot of screen time. First, she had to learn Lelouch's identity, which involved being mind-read and manipulated by Mao, a character who was cut for time in the re;boot movies; then, she had a dramatic confrontation with Lelouch where, through her emotional turmoil, she convinced him that it would be better to geass her into forgetting his identity; then, in R2, she had to be close enough to Jeremiah to be freed of not only one but two separate geass manipulations of her memory; then she had to panic over her contradictory memories of not only Lelouch and Suzaku but also Nunnally, Rolo, Viletta — a panic that led her to eventually approaching Rolo and asking for his assistance in helping Lelouch and bringing Nunnally back into his life; and then Lelouch has to discover her body, he and Suzaku have to separately grieve her...
I think the fandom wanted to see Shirley's survival in the re;boot movies as some sort of grand realization on the part of the creative team that her original death had been a "fridging" and that she deserved better (both technically true), but I sincerely doubt it's what actually happened, since saving Shirley's life also coincided with cutting almost all of her screen time. Is she happier in this timeline? Probably. But she also has no impact on the story to speak of, apart from possible implications of her weird phone call with C.C.; it feels particularly insulting to Lelouch/Shirley shippers that either Lelouch or the writers were so completely indifferent to her being his girlfriend that it doesn't even get a cursory mention in a scene where Lelouch is explicitly saying that he didn't want to wind up kissing C.C. twice......... because of C.C.'s association with his father. Ouch, boy.
(Did this timeline involve both Lelouch and Shirley forgetting about their casual dating in R1? I can't see why Charles would have bothered, but even if he had it wouldn't matter, both because Lelouch has all his memories back in the scene I just mentioned and because it takes place after Milly's farewell event; Lelouch and Shirley are definitely supposed to be dating again.)
* It's not that such a kiss couldn't, conceivably, be motivated for some other reason; it's that Taniguchi explicitly told Kallen's voice actress, back when R2 was wrapping, that she was kissing Lelouch out of romantic interest.
